You should free everyone first. You can take out the enemies by floor. What happens in the prison won't aggro anyone on the main floor or the 2nd floor. Same with attacking people on the 2nd floor won't aggro the main floor. Before you attack the towers/taking on Ketheric with the harpers/Jaheira, I'd recommend sweeping out the first ....
